Should I pause Shopify native Abandoned Checkout Notification?

You can have both systems sending emails but we highly suggest you to focus all your Abandoned Checkout tasks in one place.

Having both systems triggering emails, might represent sending too many emails to a customer thus getting your email address marked as SPAM. We guess you don't want that at all.
